Ok, I've tested this out, and the reason that this happens is because the originally copied text is getting added to the CLCL history menu, and then when ClipboardFusion scrubs the text and replaces it in the clipboard, CLCL picks up that second entry as well.
You can avoid this by adding ClipboardFusion to the Ignore Program list on the Window tab in the CLCL settings. Please see the attached screenshot for reference.

But it doesn't solved...
I tried:

Title: ClipboardFusion Main Controller
Class name: WindowsForms10.Window.8.app.0.33c0d9d
and so on, with restarting CLCL and ClipboardFusion.
When I copied "once", CLCL shows doubled history.
And when I copy "twice", CLCL shows singular history.
I attached clcl.ini for reference.

Strange, it worked for me. Did you select ClipboardFusion from the list in CLCL, or did you manually type all of the details into the rule?

I selected beleow from list of CLCL window,

and delete some characters to make such as below

And I tried some variations of pairing, etc.
Ok, interesting! I just noticed in my screenshot that that stuff is blank. I didn't actually delete any text though, so maybe it's a bug in the CLCL UI? I only selected the ClipboardFusion entry from the list, and then enabled the "Ignore Window" check box. Could you try doing just that, without modifying any of the options?

I'm confirming that the steps Keith explained are working. Select the window beginning with the name "ClipboardFusion", press the arrow below it and check the ignore box.
While testing I found a small bug in CF; right click CF trayicon > clipboard history > clicking an item doesn't bring it to the top.
Have been a fan on CLCL for years and with the exception of the customizable menu on shortcut, I would have switched to CF.
