All of my macros have disappeared after updating to v6.0.1 and any new macros added also disappear upon hitting "Apply" button in Settings. Anyone else having similar issues since updating?
If you head to this path in your registry: "HKLM\SOFTWARE\Binary Fortress Software\ClipboardFusion", do you have a value called "MacrosEnabled" that's set to 0?

Indeed I did, setting that back to 1 fixed it—not sure how that got set to 0 after the update. Thank you for your help!
In case this helps anyone, I discovered today that all my macros had disappeared, only I found the registry key at Computer\HKEY_USERS\S-1-5-21-4140172994-1188127376-158445779-1001\Software\Binary Fortress Software\ClipboardFusion
Same issue affected me after upgrading from 6.0 Beta 6 to 6.1. I had to fix the setting in the registry. Why did performing an upgrade turn off macros in the registry? Does this mean other settings have been screwed up as well?
